I don't have this issue on my Windows machine, so I'm confused what the problem even is, or if there might be sane solutions to the problem that some Windows update or software install has already done to my machine, but failing a sane option, we could do what Firefox does and provide our own files to reassure Windows that Let's Encrypt is a valid CA.
